Actually, there is no direct route connecting Pudong Airport and Nanjing. There are only six routes from Pudong Airport to Downtown Shanghai. I suggest you go to downtown first. You can take airport bus or taxi. Then you have three choice:
1. By train. Get to Shanghai west railway station, you can choose a train there to Nanjing . It will take you about 3 hours from Shanghai to Nanjing.
2. By bus. Get to Hengfeng road to take a bus to nanjing the next morning.the earliest bus is 6:30 am.the last is 6;30 pm. It takes you 2 hours to Nanjing.
3. By taxi. It's convenient, but it will take you much more money.
I think the best way to go to Nanjing is buy train, because it’s fast and won’t cost you lot of money. After you get off the airport bus, you can call a taxi, it won’t cost you a lot to reach Shanghai west railway station. I do not suggest you to take bus because the bus line in downtown Shanghai are so complicated that you may easily make mistakes.
When you reach Shanghai west railway station, you can try T714, the train from Shanghai to Nanjing West Station. As far as I know it leaves Shanghai at 8:00 AM and arrives at 10:48 AM in Nanjing Station. There are some classes of ticket. The best seat possible is Te Deng (The premium seat). It is about 129 RMB (not sure of the exact number) There are only three very large and comfort seats per row while standard rows have 5 seats. The "first class" seat is also good, The seats are the same as that on a plane. It price is 86 RMB now (Yes. I am sure of the exact price). It is also good.
You can go back to Shanghai by train also. First you should get to Nanjing West Station(by taxi or by bus). After that, search the timetable or you can ask the assistant to find the right train. After about 3 hours’ trip, you will get Shanghai west railway station. You can take a taxi and tell the driver send you to the airport bus line site.
